It occurs to me your software may be generating bad GEDCOMS -Geds that 
don't quite meet spec or have a quirk that precludes correct transfer to 
the website's (different brand) software.  Of course it could be /their/ 
software that's at fault.

It would be quite a hassle to test this, even such a small start as 
transferring to a different program on your own computer.  But many 
would be interested in the result, I would think, if it showed that this 
could happen with any large database from certain software.
