My software allows you to add additional parents for a child; then you can specify the relationship,i.e. natural, adopted, etc. I imagine most of the programs have something similar. I ran into a similar situation listing my own children listing them with two fathers - their natural father, who died, and my second husband, who adopted them after we married.  I believe some people prefer to list only blood relationships, but for my definition of family is a little broader than that. I don't think there's any absolute right or wrong way to list them, just whatever works for you.
